While the mode had a cult following, BioWare confirmed why it is omitting Mass Effect multiplayer from the Legendary Edition.

Perhaps to keep driving the energy that recent news has given us on the next game and the next DLC, BioWare is doing another Mass Effect 3 N7 Bounty Weekend from February 8th to the 10th.
